Why do PCR products, developed of Degenerative Primers, when run on a gel shows smear and faint bands ?
In PCR reaction, iam able to get smear and faint bands, with the used degenerative primers even after 35 cycles.
there are many reasons that this could be ocurring once you run the gel..this just happened to me and i just recently got it all fixed.
First, are you sure that there is enough template DNA, primers, dNTPs, and Taq polymerase in the reaction mixtures significantly amplify the DNA? If this is a colony PCR reaction there might be additional procedures required to completely break open the cells and release the DNA.
The cause of the problem of my gels was the running buffer. I use 0.5X TAE running buffer, and someone in lab had made it incorrectly. It was very obvious that something was wrong with the gels. I now prepare my own running buffer, but I use 1X TAE which seems to help separate the bands better, making them much more visible. I have an awesome colony PCR procedure if you are interested.
